In both of my tanks at different times i have noticed that my males shake sometimes. Often times it is around females, but I was just wondering if anyone knows why they do this. It never last more then a second or two but its pretty intense when it happens. Any input would be awesome.

Yeah, that's probably it. Apistogramma's sometimes spread their fins and list slightly. Once the pair have bonded, I see a lot of shakin' goin' on.

Was the male doing this;

[yt]<object width="425" height="344"><param name="movie" value="http://www.youtube.com/v/QLkrT0i6CpU&hl=en&fs=1"></param><param name="allowFullScreen" value="true"></param><param name="allowscriptaccess" value="always"></param><embed src="http://www.youtube.com/v/QLkrT0i6CpU&hl=en&fs=1" type="application/x-shockwave-flash" allowscriptaccess="always" allowfullscreen="true" width="425" height="344"></embed></object>[/yt]

The video quality wasn't that good, but at least you get the idea.
Your male is most likely wanting to mate with her.

I had one of mine do it as soon as I put some new fish in the tank. He looked like he was geekin out but then he chilled and went about his business.
